Maybe this is an intended behaviour, but some users in forum were requesting for this feature not to steal focus. Currently if you are typing in say Outlook or other program and receive a message (with Bring window to front turned on), chat window pops up and typing continues in that new window.

This is a toast popup, which is stealing the focus. Try disabling it.

This ticket says about Bring window to the front being enabled. Do you have this option enabled? What i was saying, that new window does still the focus, but you continue in typing in that new window which is now on top of all other windows. You say that it continues flashing in the taskbar, so i wonder if you have this setting enabled.
